Hello,
Not sure if the car is supposed to have the attached connector junction open or am I missing a panel to cover it up.

It is right next to the hood pop-up button.

Mine looks exactly the same - no cover on or over the connector.
 
Look like an OBD2 connector to me. I've never seen covers on such connectors of of ICEVs. The on on my Prius is aimed towards the floor.

Same for me... never seen one with a cover on any of my cars.
 
There are two of these connectors on the car; the one you pictured below the driver's knees, which is the Toyota OBDII "style" port. They are no technically OBDII, nor are they required to be compliant with the standard since the Rav4 EV does not emit pollution.

The second OBDII "style" port is in the rear of the car, in the left interior compartment. This is the Tesla port.
